Annotations on the accepted taxon are not necessarily only related to synonymy information. Therefore the according footnote must be visible on each of the taxon page tabs, not only on the synonymy tab. So this is a footnote which actually belongs to the page title element. from this point of view makes most sense to place the footnote below the title, as first element in the page content area.
The footnote should be repeated for the accepted taxon in the synonymy, even if this is causing duplication of this detail information. The reason for this is that the synonymy can potentially be placed as last element on a page showing all tabs-blocks so that the title is no longer visible (scrolled out of the viewport)

... until then I suggest to implement it within the synonymy as the synonymy is the most likely place the annotation belongs to.
Btw.: for other types of annotations there is also the "Notes" feature available.

During the BGBM User-Group meeting we decided to place a footnote key at the page title.
The footnode text will be placed below, that is just above the first feature block.
In order to manipulate the page title we can most probably use the drupal hook_view

Maybe it is best to add them to the annotations/references of the according homotypic group.
