Seems to be fixed with using @ContainedIn on relationsToThisTaxon and relationsfromThisTaxon.

Was not fully fixed yet. Problem reoccurred after upgrading to hibernate-search 5.7.3. "ContainedIn" was still missing on TaxonRelationship.relatedFrom and .relatedTo.
